The Department of Food Science at the University of Copenhagen (UCPH FOOD) aims to be internationally recognized for excellence in food research and education, delivering impact for consumers, industry, and society. We are currently seeking a Research Assistant in bioinformatics to join the EpiFerm project. The objective of EpiFerm is to establish proof of concept that epigenetic variation can partly explain differences in fermentation performance among genetically similar strains. Specifically, the project will: (i) generate high-resolution methylation maps for already sequenced strains, including their genomic context; (ii) link epigenetic modifications to traits relevant for plant-based fermentation; and (iii) assist in validation of these findings through in vitro and real-life fermentation experiments.
By introducing epigenetic regulation as a new explanatory dimension, EpiFerm addresses a critical gap in current starter culture research, establishing an innovative framework that is both scientifically novel and directly relevant for developing sustainable, high-quality plant-based fermented foods.

The candidate should hold at least an MSc in bioinformatics (or a related field) and have experience in the analysis of long-read sequencing data. Demonstrated expertise in genome assembly and the reconstruction of bacterial genomes is required. Knowledge of the recovery and critical interpretation of methylation profiles would be an advantage.
Proficiency in scripting in Python, Bash, experience with Snakemake, Nextflow, and R is required. Experience with the following tools will be considered an advantage: NanoFilt, Flye, Unicycler, SPAdes, MEGAHIT, QUAST, CheckM, GTDB-Tk, Bakta, Prokka, and NanoMotif.
Proficiency in English is mandatory; knowledge of Danish is an advantage.
The average weekly working hours are 37 hours. The position is fixed-term and runs until 31 December 2027.
The position is covered by the Memorandum on Job Structure for Academic Staff.
Terms of appointment and payment accord to the agreement between the Ministry of Finance and The Danish Confederation of Professional Associations on Academics in the State.
